I did install FSX Gold on my C:\ but I couldn't activate Acceleration so didn't proceed. I did mention a migration tool, this is well-worth looking at, although you pay for it. This simply fools your system into thinking that any sim is any other sim, and then puts things back the way they were when the installation is finished.

End of the Day, after looking at P3D for the first time the change is huge, Greg stopped in here today, we were comparing the difference and what, how the sims work with FPS and display ... I'm still quietly adding things ... I still have FSX SE but I think will be retired before getting introduced onto my PC.

I didn't mention uninstalling, as I'm not entirely sure that it is the whole answer -- I've heard that some people have had trouble getting things to a state where FSX-se doesn't jump at the ghost of an old FSX. And of course you'd need to do the same with FSX-se if you have already installed it, to get it into the right place.
Still, worth a crack... Maybe Ccleaner would be useful here, try the free version and see if it can make the old FSX disappear.
EDIT: to clarify, it isn't the actual installation of FSX that causes the issues, it's the registry entries.
I have used CCleaner for years, but I would uninstall it using Revo Uninstaller which would clean out the Registry. Am I correct in assuming that I will not be able to run any of my old NZ Scenery in FSX SE. I have heaps of Laurie Roach scenery which I guess will not run either. I know you don't use Steam for FSX, and this may be hard to answer, but where could I go for NZ scenery to run there, as I like to do my flying at home. I even miss my Paraparaumu scenery. As I said, there's always the option to use Ccleaner, which I wouldn't use generally, but it is very good at doing fiddly little clean-ups like this.
