wow man thats too bad. Try running a check disk on it. I did it once, and it fixed all my problems.
Set checkdisk to check the disk and repair the errors it finds.
Not sure if you can do this without being in windows.
Could be either the mobo or the HDD. Try putting the HDD into another SATA or IDE port on your mobo. Also, try changing your cable.
