When flying I notice the program will intermittently freeze for a second or so and then continue. What is the likely cause of this please?.

If youre system is lacking in its system specifications, they tend to run slow, it could be that you computer just is to slow?

This is just my guess it could be something completely different

Graphics card?

ATI Radeon 9800 Pro. The program has been working perfectly for more than two years with the same set-up and without
this problem.

Have you got a new add on since you first noticed it? That could slow it down depending on how big it is. Where does it happen? When on Flightsim press shift + z (i think) twice it should be so it displays your frame rates, when it starts to "lag" do your frame rates drop?
