This is quite common, although I've never come across an explanation, or even a proper fix. Some people fix it by using System Restore, which would revert to an earlier scenery.cfg file. You'd then need to add any scenery entry made after the restore point.
There may also be a backup of the scenery.cfg file which may fix this. To find this, copy/paste this into the Windows Explorer window:

%PROGRAMDATA%\Microsoft\FSX

Check if there is a recent backup of scenery.cfg -- this may be called something like OldScenery.cfg, or it may have a name which includes the installer which created it. For example, VLC installers will create a backup with 'VLC' in the file name. If you have a few backups, look for the most recent.

Rename the scenery.cfg file to disable it -- something like BrokenScenery.cfg will do...
Rename the most recent backup to scenery.cfg

Start FSX and see if this helps.
