The most probably cause of this is another AFCAD file. It is easy to end up with doubled up AFCAD files if you install AI Traffic, as a lot of AI Traffic addons add airport parking. When adding an AI Traffic package, you really need to check to see what AFCADs it adds, as these are not likely to be compatible with any addon scenery.
Even if an airport is not re-elevated, adding an AFCAD may alter the visual appearance of the airport, so although it may not look all multi-level like this, it won't work as well as the AFCAD which comes with the Real NZ Airport.
(The exception here are AFCADs which are specifically designed to work with Real NZ, such as some GNZLAP.)
Reinstalling the Real NZ scenery doesn't always work, because the errant AFCAD file may still be in Addon Scenery\Scenery or even somewhere else.
FSX is the same, really, even though AFCADs are obsolete, there is still a file which controls the airport facilities. Adding another such file, or an old FS2004 AFCAD, will wreck the airport a bit.
Another cause is this scenario:
You decide to do a complete reinstall of FS, so you backup all the installed scenery you want to keep, and delete FS. You then reinstall it, and put the backed-up scenery back into FS. Unfortunately this won't work with Real NZ scenery, the Real NZ installer normally adds files to other FS folders. In this case (funny elevations) if I re-elevate the airport, a special stripped down AFCAD-type file is placed in a default scenery location, so the airport elevation is read BEFORE things like AI are added, otherwise they sit at the wrong elevation.
To overcome this, you would need to reinstall the Real NZ scenery from the CD or download.

hmmm, well i will try re installing the real nz scenery first and see what happens.
After installing to many things and pretty much losing my coastline entirely i uninstalled fsx and deleted everything related to it. I have now reinstalled it and only added voz ai, real nz and gnzlap. it seems to me that the gnzlap and the real nz scenery are clashing because the ground rises up where the ai aircraft are parked.

Remember GNZLAP AFCADs are strictly for FS9 use - no telling what they'd do in FSX.
