in real life air nz airway between limes and Tpapa is AAWN1 (Auck to Welly) but sky vector chart is Y506, are they the same and just named differently?

Airway Y506 is correct. If you have a look in;

http://www.aip.net.nz/NavWalk.aspx?section=CHARTS

Click on Auckland, and then find 'Standard Route Clearances', Find WN AAWN1. That line will then show you the entire routing - which of course includes Y506.

It's easier to say 'Cleared AAWN1' than 'Cleared to WLG via H384 KARRL Y506 TPAPA Y738'

Is there any way of entering AAWN1 (or whatever), or have you got to enter the whole chain?

I think you can set up company routes in the PMDG and possibly some of the Airbus's but not 100% sure
